This is one of the most emotionally loaded booking questions in west Crete, because both answers sound perfect. Chania Old Port promises that cinematic departure right from the Venetian harbor. Kissamos promises Balos and Gramvousa with almost ruthless route efficiency. Guests usually want both, and that is where the hesitation begins.
The cleanest way through it is to decide what matters more to you: the atmosphere of where the day begins, or the specific west-Crete route you want to unlock. Once you name that priority, the booking usually becomes obvious.

Book Chania Old Port if the departure experience, harbor setting, and easier city-based logistics matter most. Book Kissamos if Balos and Gramvousa are the main goal and you want the strongest direct route for that part of west Crete.
